All ECU reads being equal, shouldn't the org files be identical?

Prior to having the OFT flash installed, I read the ECU with the BB flash 1.0.0.4 to serve as a backup being that I own a BT cable.

I compared the two org files yesterday in TunerPro as I want to return to stock. Both TunerPro and the Windows comp command detect differences beginning at offset 0780.

Has anyone else with access to both flash utilities experienced anything similar?
